The Men in Black is an unknown group of people that apparently seeks the destruction of the work made by Franz Hopper.

The theorized idea is that The Men in Black are DRM operatives (France's intelligence service) that work under the French Government in order to get information of Project Carthage and use for their own purposes. The Men In Black were sent once they found out that Hopper created Lyoko and XANA in order to destroy Carthage, triggering the events of Hopper's dissappearance, the formation of XANA (As the antagonist) and the virtualization of Aelita Schaeffer.
